The reputation system, as you have noticed, is a sub part of the point system. It also works with points.
Reputation is composed of items related to evaluations by users and items related to the feature "Thank you".

Now let's see the result in a topic.

The user has a reputation of 0:

Reputation managment 17032009100754
Reputation managment 17032009100811
Reputation managment 17032009100905
And his reputation goes to 1:

Reputation managment 17032009100940

And if I don't like the message :

Reputation managment 17032009101011

His reputation goes back to 0 :
